It probably has to do with timing and availability of the material.

The heavy fighting was using supplies that were made earlier and had to be
shipped. Boxcars were as much a critical part of the war effort as Jeeps
and other military items.

The War Emergency cars saved steel but it was only a small percentage of
what went into the cars.. they were still steel cars except for the exterior
side sheathing. Steel never became so unavailable that wood was
substituted for steel in car construction (framing, ends, roofs) as
extensively as it theoretically could have been based on past practice.
