I can't say for certain, but I believe that the railroad would pay for the special equipment (after all, they owned the car), but would recoup the additional cost in the higher rate they could charge, and possibly in higher utilization of these cars.  

That brings up a question that you may be able to answer - Do you know if auto boxcars with special equipment were utilized more than regular boxcars?
